You asked for biggest and best - there just aren't too many large museums dedicated to the Civil War, and most of them got mentioned within this thread. Now if you want to narrow it down to small museums and museum that have Civil War exhibits, than you could fill a few threads.

If you dig Confederate-made firearms, then stop by the Greensboro Historical Museum in Greensboro NC, they have an amazing collection. And if you have any interest in Rev War history, then stop by the Guilford Courthouse NMP just a couple of miles down the road.
